I'll take a brief look at it, but I'm not sure if I'll find anything. look up the game files and see where the controller identification is located, to possibly edit it yourself. unplug other HID devices (wheels, joysticks), and as last resort, try unplugging the keyboard to see if it still not detect the X1 controller for the Player 1.

Thankfully, Sky Rogue has an ingame menu to change the controls and reassign controllers, so I figured out how to fix it and made a guide on the corresponding Steam Community page. I experienced the same problem with Sky Rogue (also a Unity-based game), with the game selecting the wrong one for Player 1, while having no problem identifying the right controller for Player 2. It's likely the game is using some routine (API call or something, Windows or DirectX resources) to identify the first controller, but unfortunately it results in selecting the wrong device/HID.
